Additional note:
My Midstates mounts the triple master cylinder double pedal set with a bolt-on steel bracket much like the one Hersh sketched. This is the standard Midstates setup- differs from yours in that it uses the forward-facing cylinders that hang out over the exhaust pipes.
I made my own dropped footbox and also found that the original pedal location put the clutch pedal off-center: too close to the left side edge of the dropped floorboard- but not as severely as yours. I modified the bracket and mounting a bit to move the pedal set inboard about an inch. This put the pedals much more squarely in the dropped area. Of course this crowded my gas pedal a bit so I had to fangle a little bump-out on the engine side of the footbox to put the gas pedal in a comfortable location. Lots of minor tweaking, but the result is going to be pretty comfortable for my big feet [I'm 6'2"].
