Default Trans/Clutch Difficulties

I was originally having problems mating my trans to the bellhousing. The trans would stop with 3/4" to go. I was told to use an alignment tool, which I did, and it went in a little further. I was able to bring it in the rest of the way by tightening the bolts. It did not take a lot of force, but it would not just slide in. Now, I am having a problem with the clutch. The clutch lever does not appear to be engaging the clutch now that I have the cable installed. I am getting ready to tear it all apart again. Any suggestions of what to look for, and how to make sure that it will be right when I put it all back together again? I have had the engine in and out twice, and I have had a hell of a time mating the trans to the bellhousing. I want to make this the last time.
