Here is a pic of my trans tunnel. Are you using the emergency brake handle in the same place? I could lay-up a copy of this for you and either cutout the ebrake handle or just mark it where mine is and allow you to cut it out.
I wouldn't cut the shifter area since your engine trans is probably different than mine. I'm running a 351W with a Ford Racing T5 manual.
