Default Replacing Cap Bolts

I want to install the windage tray with a new Canton pan on my 351W FMS crate engine. The windage tray is held by new cap bolts that have a small stud above the bolt head. Can the existing bolts be removed (one side at a time to prevent the cap from moving?) and the new bolts replaced without damage to the bearings? Since I have a lot of room under and around the pan, I hope to complete this change with the engine in the car. The car is an ERA 427SC.
