I do the bore registration with the crank first. Once that is accomplished you can check the parallelism of the transmission mounting face to the can's block mounting face.
I have usually found it needs little to no modification. Machining flat and parallel is a skill the manufacturers have a much better handle on. This particular can for example required less than a 0.002" surfacing cut to bring it flat and parallel and that was across about a 17 inch or so surface that mounted up to the block.
I chose not go into that discussion because most guys will not need to do the correction and unless you have a machine shop you will likely not have the surface grinder to do the work. Of course that doesn't mean you could not go to a shop to have it done. Be sure to strip all paint from the two surfaces before taking your measurements.
