The absolute best place to ask that question, as far as I know, is the 460 Ford Forum
The big negative for getting huge horsepower is that the EFI heads are completely different from the carbureted 460s in the intake and exhaust bolt holes and shapes. The head bolt locations are identical; both my built-up engines use the EFI truck block but have Edelbrock and Ford Racing heads.
As far as I'm aware there are no significant speed parts for the 460 EFI heads.
I have the Holley HP EFI on the Cobra (a 521) and am installing it on the station wagon (557). It uses the new Edelbrock 50665 intake with the injector bungs already cast in and machined so it's a lot easier now - and slightly less expensive. The Holley EFI is great but I have no idea how you might use it to meet your emissions requirements.
