Are you sure it is the transmission? Sounds like it could be anything from the throwout bearing, to a bad U-joint in the driveline?
Check to see if it happens at certain RPMs, also try revving the motor in Neutral up to speed to see if the throwout bearing is causing the vibration. Do this with the clutch in and out. Might be something as simple as a bad clutch disk or a bad throwout bearing, pilot bearing, etc...
