Well Stang,
If you decide to go with the 4 into 4 headers with the 2 valve you should be alright, now I would wait to mount the engine until you have fit the headers and pipes to it. Mine was definitely a special case, With the engine moved forward it was definitely off when all bolted together like in the wheel well off. J-pipes were junk so I cut them completely a part bought a new U-bend and fabbed new ones from all the parts I had. There was a large pile of grinding dust on the floor of the shop believe me.
