This is more common than you would think. I have the same thing on the manifold I am working with, and will be correcting it as needed. You can either build up the area with a good epoxy (rough up the area to be bonded first) or add weld material and the grind and port match the manifold to the throttle bores. Epoxy is used commomly by those that change the interior shape of 4 bbl manifolds. You will most likely find similar mismatching at the mating surface of the head.
