I just took the heads off my 390 and found that they were mis-matched as well. I went to the George Reid book and found that, although the date code on one was 1963 and the other was 1965, they were identical in volume and valve size. There was, however, a slight difference in port size in the book. The '63 head had .06" larger port width on the exhaust. When I measured the heads, they were identical so someone equalized the exhaust port sizes.
Your C6AE-R head should be 71 - 74 CC, Valves: 2.02In, 1.55Ex, Ports: 2.34" x 1.34"Intake, 1.84" x 1.34"Exhaust. Measure the other one and see if it matches. My bet is, it will.
The book says the C6AE-R head was made in 66-67 for 352ci engines, although that doesn't seem to matter much as the same dimensions were on 352-390-410-428 engines.
I'm sure that is clear as mud since identifying Ford parts from their cast-in numbers can be sometimes confusing. I've found that the guys on the FordFe.forum can help a lot with identifications such as this. FWIW.
