Take a look and see if there is any contact at all between the trunk and the body of the car. Mine shows a little abrasion between the two surfaces, which causes a little rattle/clunk from time to time. I tried putting a very thin piece of mylar between the surfaces and it helped.

The other thing that you might want to look at is the sway bar mounts. Mine were make some noise and per Madmaxx's suggestion, I unbolted them and applied some dielectric grease and the noise went away.

May not explain the clanking noise, but a couple of things to look at.
