I think the water out to the heater goes from the intake just behind the thermostat, to the heater. This is the pressure side. Water return from the heater goes to the water pump, suction side.

Depending on your setup, it may work either way, but on some heaters, the wrong flow direction will trap air inside the heater coil and diminish heat output. Cances are you're using a Vintage Air heater which shouldn't trap any air.
