What engine mounts are you using, it sounds like the mounts are too high?
My transmission tail shaft is at the same level as the rear end flange or close to it, just off set to the right. I am running original Ford 427 rubber mounts because all the after market stuff is too high. My bell housing is stock cast iron and although close to the rear frame cross rail nothing hits.
