In past, I'v had old vehicles with sealing problems. Especially Chevy's with vent windows. Seems like that bit of weatherstripping never fits right. Rather than spend big bux and time, I made my own.
Clean the area really well with alcohol. Lay a bead of silicone slightly bigger than you think you need. Get some saran wrap, and spray a coating of silicone spray on it. Lay the sprayed side down on the silicone. Close the window. After it dries, you can trim away any excess with a razer blade.
I'v never tried it on anything as big as a trunk seal. I'd go down to Home Depot and get the large caulk gun tube of bathroom silicone or insulation.
The sides of the trunk can have large gaps that are tough to seal. From the isnide put a layer of black duct tape. From the outside (through the wheel well), use the same silicone sealant and fill the gap. The duct tape acts like a mold, and hlpes you fill some large gaps.
